Yeah, Batman's been through some painful shit before, but that's just brutal. The entire bone structure changed, and it's likely that other biological aspects were altered too. It's like every cell was violently ripped apart and rearranged. That's gonna leave permanent damage, even for Batman.

Probably. Since most of these characters turned into those creatures they resemble the most. Perhaps with the exception of Harley and Joker, their transformation was totally random.

Not really. Harley has two hyenas, while joker's Venom is made from snake venom. Based on tmnt lore, they usually mutate into something they had a LOT of contact with. (hence why the turtles are humanoid, likely the same with splinter)

This movie was really fun and unique. An unexpected crossover that oddly worked, plus the mutated Gotham villains were beyond awesome. So yeah I’d totally be down for a sequel honestly!

I love this movie's Batman! Incredibly powerful and cunning, but actually able to get bested given he is completely outplayed. Finally dropped the plot armor on this one, but it doesn't take away from the character!
