The reason the Bowser Squad tries to kill Dante is that because they were Vergil's nightmares, which were nightmares about the Angelo's, V was enraged when he first saw the Proto and Scudo Angelo's. The nightmare was there because Vergil was once Nelo Angelo (now Cavaliere Angelo, which is the upgraded Nelo Angelo) and since V merged with Urizen again and became Vergil, the Bowser Squad was finally free on what to do, since Dante killed them, it was the end of Vergil's old nightmares. It's called Familiars or Nightmares in the Wiki.
