When I duplicate this layer and in bottom layer applying the fill effect after that the whole logo is filling black and top logo is not visible Please help me for this

This was an amazing tutorial. I tried using the smoke explosion in a transition and noticed the smoke explosion is on a translucent layer, not transparent. is there any way to make this work and make the layer completely transparent as not to effect the alpha areas?

If i have problem with 3d layer that i mean when i made background layer 3d then my logo disappears when both 3d layer are active ( 4:40 time at video ). You know maybe how fix this?
