He didn't beat them at all. He was able to manipulate the two to fight over their part of the Phoenix Force as it was split amongst 5 people at the time. So he "beat" them by making them beat each other

Well different approaches. When the claws come out he's serious, and he usually doesn't get serious against Peter. Not to say that Peter still wouldn't win. Kaine even said when he fought Wolverine, despite being his physical superior, he was almost gutted the moment the fight started. Venom his heavier and not as fast. Wolverine fights like an animal, and usually in animal fights he's top dog.

Not even a little. Engima Force is nothing, I mean nothing compared to the Phoenix Force. Enigma Force is universe specific and only has power in its home universe. So say 616 Spiderman got it and somehow got tossed into 615, he wouldn't have any powers beyond his normal spiderman powers. Phoenix Force is multiversal, if not Omniversal and exists across all universes as one entity with many facets. So if Logan got it in 616 and then showed up in 615, he would have his phoenix powers. Phoenix is also much much stronger than Enigma when brought to bare at full power (Phoenix prefers telepathic hosts but will make due). Enigma is for sure insanely powerful but Phoenix is just a different tier of being.

Spider sense is more on the level of 3 tome Sharingan. It’s highly problematic but not OP. Proven by, Kraven the Hunter, Scorpion, Green Goblin, Doc Oc, Puma. Any character w/ enhanced reflexes can land effective hits on Spider-Man. It’s when going up against projectiles and those incoming punches from 70 ton class characters and above that spider sense becomes a game changer.
