No it can't, I've tried it with an empty truck. Rockstar didn't include that detail in GTA 4.

1:07 I think it’s because other models of the flatbed truck have boxes in them and they all use the same hit box, so the boxes are essentially just invisible on that model

If garages exceed the number of cars it can take, it will randomly select which car to eat up meaning that one of any of all the cars you've stored will disappear.
