An FMO control contains all the fluorochromes in a panel, except for the one that is being measured.
The FMO control ensures that the any spread of the fluorochromes into the channel of interest is properly identified.

Thank you so much for this, Tim! I'm busy optimising a panel at the moment, just finished titrations and my next step is FMO's! I last did them in my honours year, now its PhD, all by myself and its a little bit daunting. This helps. ~South Africa

I'm having trouble understanding the concept of this, and how does this differ from compensation control. Compensation matrix when applied should also 'remove' the spillover from other fluorochromes into the channel of interest? Why should the spillover be different if there are multiple fluorochromes all at once, or if we calculate the percentage of each fluorochrome spillage with single stain control? What would happen if I applied compensation matrix to FMO stained control, just out of curiosity?

Borjeism, Compensation controls are tubes with a carrier stained with a single fluorochrome. This is used to calculate the spectral overlap and generate the compensation matrix. The FMO control is a sample (cells) stained with all the fluorochromes but one so that overlap into that channel can be visualized and the gates properly applied. This is to identify the spread of the data.
