Yknow, I can give the "team up with yourself" thing a bit of credit, it very VERY slightly makes sense why Eggman would want to team up with himself from the past even though the past self would know less than the present. It is a similar case to when you are writing something for English class, or at least in this case, designing a very delicate piece of technology that allows full control of an interdimensional time warping being. There are some things that one person alone, regardless of how smart they may be, can't catch. If present Eggman worked alone, he might have screwed something up somewhere leading to his demise being stuck in limbo for eternity sooner than the two Sonics could ever reach him for the final battle. It could be assumed that the two Eggmans working together managed to help each other catch things that one or the other would otherwise have missed due to having to work hard to create such a thing because do note they were working under a time limit to get the creature the way it is when the heroes reach them in the final boss fight with no help considering they were in the middle of a space that transcends time and space, which means no robots to help them including orbot and cubot considering present Eggman left the two of them out in the middle of space. It took a lot of work for them to have designed such a body for that creature, and who knows how long to have collected the materials to do so.

The game never explains this, but I feel like I have an explanation for some of these things: 1 The Shadow and Silver battles ("They are friends now, why are they battling"): What if Sonic is just fighting the Shadow of SA2 and the Silver of 06 here? They weren't friends then. What if in the Shadow bossfight, you are fighting "Dreamcast Shadow"? We're not ever told whether the Sonics and Tails' are just jumping around in space or maybe in time, too. Sorta like there is Classic and Modern Sonic in the game at the same time, maybe the one you're fighting in the boss battle is "Dreamcast Shadow" and the one at the end with the Time Eater is "Modern Shadow". 2 Crisis City might be a level because the time eater doesn't just go back and forth in time, he's actually a 5th or 6th dimensional being that can switch between different timelines. You know, with the whole many worlds theory. Maybe the time eater went to a timeline where Sonic failed to erase Solaris from existence and got Crisis City from there. This would also explain why we're in the bad future of Stardust Speedway - The Time Eater can switch between all the timelines in the Sonic multiverse.

So to explain about 06 in generations to what I can understand is that technically speaking 06 did happen in a way because in order for 06 to be removed from the timeline it had to exist in the first place. To me I think it's hinted that Sonic remembers the events of 06 including Elise as both were there to blow out the flame and because that event had to have happened it's how the time was able to find 06 and meddle with that event. Silver was greatly affected by this given that he's forced to get "visions of an alternate reality" seeing sonic and remembering that he was tasked to kill sonic he thinks he's responsible for what he's currently going through
