Hey my friend, I'm obviously no doctor, so I'm not sure if it's your genetics or bone structure that hurts your knees in footwork positions. But my suggestions would be this. Use your footwork as knee conditioing. Hold a basic bboy squat for 30-60 seconds (or aslong as you can with no pain) Then play with rotation in your basic squat lowering one leg twisting angles any position you can think of while still squating on your toes (WITHOUT PAIN) do this everyday also play with basic kick outs W freeze positions and any elongation rotation in a bboy squat. Do this all very slowly, and without pain. Long term I'd suggest trying to lose some weight if you can and or want to, as the lighter you're the less pressure will be on your knees, also I'd suggest doing ice baths or just icing your knees and doing saunas or just stretching in the sun. Also eat lots of anti inflammatory foods and try to use a foam roller or get massages for your legs.
