I recommending you just go with bus, because it's more comfortable, but the piece are also cheap too (Most of Bus to Jogja has non-economy class (like Executive, Executive plus, Super Executive, Super Top and even First class (first class actually like a sleeper bus, but it's only have 2 seat, and it's on a Double Deck bus))

Don't forget to visit the tombs of the Mataram kings in Kotagede
