I didn't explain it very well, but the funtimes kinda have a 'hive mind' after everything that happened with Ennard. Circus Baby is even able to read the other's thoughts, besides Ballora's. They can switch bodies with eachother at will, although Circus Baby can more easily prevent it. If you haven't noticed, Circus Baby kinda caused this connection and has more control over it all.
Michael has a similar connection with only Ennard, but less control or choice in it. Ennard could control Michael if he wanted, even if Michael didn't want him to. But he's trying to better himself as an animatronic and wants to be Michael's friend, so he never would, he only swapped bodies with Michael to get Michael's attention.
