Remember the chapter in the first book when Ned is dreaming about his sister in a tower and she tells him to promise her something? Well, I'm 100% sure (just like anyone who has read the books and been able to piece things together) that Jon isn't Ned's bastard, but Rhaegar & Lyanna's son (Which is why Ned had to protect him from Robert, who would have killed him for being a Targaryen; R&L actually loved each other btw), hence the rightful heir of the Iron Throne... :)
