That's because Master ultra instinct isn't really complete

Goku still haven’t fully 100% mastered the power of Ultra Instinct yes he’s capable of entering Perfected Ultra Instinct but he still hasn’t “Perfected” using PUI basically still has to fully hone it

Goku still has to adapt in the manga it states granolas beams are slightly faster than instant

Basically Goku can only maintain mastered ultra instinct for 5 minutes and as he gets closer to 5 minutes his mastered ultra instinct get weaker and granolah could see his vitals again even though earlier in there fight he couldn’t and combine that with the fact of it effectiveness decreases as he kept on using it in there battle , it allowed for an opening which granolas exploited even Goku states this that mastered ultra instinct doesn’t have a weakness but but depends on the user and how well they can use it. So far the only reason for this weakness of Goku mastered ultra instinct is because he can’t maintain a calm mind throughout the whole battle which is how he attained true ultra instinct which allowed him to use his emotions to give him an edge in battle but at the same time losing a lot of ultra instincts effectiveness seeing how when vegeta saw true ultra instinct he said is that supposed to be ultra instinct ? Which shows Goku hasn’t truly even in this new true ultra instinct form completely mastered it as he made ultra instinct more unique to him but still surrendering key aspects of the power in exchange
