FYI, I neat option I recently found out about on extruding a face back into the mesh like you did when you are extruding the faces for the upper floor and the doorway, you can select the extrude tool from the T panel and go into the expanded list of extrude tools by long pressing on the icon and select extrude manifold and it will allow you to extrude inward without and you wont have the orthogonal faces problem (extra faces that need deleted and reconnected after the inward extrusion of a face.)

I just learnt that you can press 'E' after you press CTRL+R to straighten your edge loops!
