I've found that it's much easier to separate the note from it's 'tone' when it's more familiar. For example hearing notes better on a piano compared to a guitar. I've also found that it sorts it self out as your ear improves.

I've found most people use that since more people know the parent scale and there's one normal name. Personally I prefer to call it Spanish Major, but many others say Phrygian Dominant, and some others even Melodic Major b2(this just seems clunky though) All a matter of getting folks to learn a note set that they can then shift the note focus, rather than 7 scales per scale pattern. At least that's what I've been told E.g Some folks will find the scale of "Melodic minor on 7" faster than "Superlocrian" and vice versa

Really depends on if you want to relate it to the chord or the key. The B section starts in the key of C#m (bVI-V-i), so relating it to the key makes a lot of sense. When I think of G# Phrygian dominant, I think of a song with G# as the tonic (more of a "flamenco" sound), for example the A section in "La Fiesta" would be a context where I would call the scale E Phrygian dominant instead of A harmonic minor, because the A section is clearly centered around E, not A. But sure, if you want to relate everything to just the chord that you are playing over at the moment, then G# Phrygian dominant would make sense. C# harmonic minor just tells you more about the overall context - it's a functional progression, so the context of the harmony matters, not just the individual chord that you are playing over, and in this case the context is a bVI-V-i progression in the key of C# minor.
