I think Tom treats Audrey better early on because the first time he saw her was in battle and thanking Allison, she probably mentioned Audrey too, but when he saw Henry for the first time Brute Boris had just died and Henry wasn't much of a talker, but when he saw Henry fight and stand up for himself he gained more respect for him and trust that he was a ally not a threat, just like Audrey, he saw the two fighting enemies, but for defense and without malice. I still believe that seeing Brute Boris die by Henry's side must have worried him, especially because of the dangerous things that happen, but in Dark Revival he has other help besides Allison and other ink beings are sentient and nice, so this gives him a more open view than before.

That fact you can pet Tom is like the creator saying sorry for killing boris in the first game.

It's because Henry taught Tom a lesson to not judge people so harshly

Fun fact: Henry Stein is co founder of Joey Drew Studios and Tom is one of the workers there at Joey Drew Studios. Also known as Thomas Connors if you hear the tapes in the original bendy game you'll find out that Thomas is a worker there who fixed some of the pipes that used to blow but didn't want to anymore because he got tired of it so passed his plumbing work to Wally Franks who said he wasn't going to do anymore plumbing for Thomas.. Another thing is that if you read some more of Thomas's tapes you'll find out the he starts to dislike Joey for making him do the plumbing and since Henry and Joey are related in the story line of The Bendy games, Thomas will hate Henry because Henry worked with Joey and probably supported Joey and the bad plumbing decisions Joey once had. One more thing: Since Tom cannot speak in neither of the games he can't talk to us to tell us that he hates us or anything and the fact that he knows who Henry is even as his new Boris embodiment his surprising and also very strange.. Thomas had trust issues that carried on to his new form as Tom. Also he was very overprotective of Allison and suddenly seeing a stranger in the inky world didn’t seem right with him even though Allison came to trust Henry almost from the start.

You know this got me thinking, Joey create ink henry to torture him because he hate him for leave him and then he made “Alison Angel” because he met Alison and she gives him a positive energy that mellowed joey a bit. But why did he made Tom? Isn't Thomas Connor always opposes him? Most of his audio logs in BATIM are just him arguing with Joey Drew and in chapter 5 audio log they clearly had a beef so why made him a savior of Henry instead of tortured him aswell?
