Phoebe didn't really had a chance. Joey never showed any type of affection beyond friends. It's only Rachel who had the shot. She is literally Joey's first true love. If I am nof mistaken, in the Joey spin off show, It's only Rachel who had been mentioned (indirectly) in the group.

It's because the producers thought it would be too chliche if all of the friends ended up together. They avoided Phoebe and Joey because they already paired up Ross/Rachel and Monica/Chandler. I guess they decided to stick with Ross/Rachel because they were the most popular ship on the show. I personally think Ross and Rachel were toxic as a couple for a multitude of reasons however they are a very popular couple. I would have vastly preferred a happy and silly Phoebe/Joey paring but I guess most people preferred the Ross/Rachel drama.

Monica told the truth because like she said Joey will notice that she's not pregnant when her stomach won't be growing and there will be no birth. In fact, there was absolutely no way Phoebe could pull off being pregnant anyway

If any other character was there they’d intervene as well. As much as I love joey and phoebe, I couldn’t see them lasting in a marriage.
