The main thought process here is that Sora did in fact die. He saved Kairi and he was actually on Destiny Islands with everyone, however he was fading away. We know that Sora was actually there because he was holding Kairi’s hand with his left hand and when he wakes up in “Shibuya” he looks at that same left hand. So basically, even though Nomura says it’s not Shibuya, he must be throwing us for a loop because Sora is most likely in the Reaper’s Game, getting ready to fight for his life. Maybe Nomura says it’s not Shibuya because it is rather a copy of the world and he doesn’t want to give away the future of the series? Who knows. All I know is we’re all locked in on Nomura’s crazy ride and there’s no stopping him! Kingdom Hearts is WILD!!! Also the black hooded figure at the end was indeed the Master of Masters.

The building that Yozora is on is totally the Tokyo Metropolitan Government Building. It's the same building that the citadel in Insomnia, from Final Fantasy XV, was modelled after. If you hear the music playing during that bit, there are elements of XV's theme 'Somnus' playing too.
