I shall do what nobody else does and explain why these things are like this, even if it means getting the nerd emoji. Ahem. The reason why the skeletons are so strong is simple. The tower that summons these enemies can ONLY be gotten on Halloween and for the Lunar Overture Event, which has already ended and, based on other events, is never coming back. That means you can only get the Necromancer (the dude who summons the skeletons) once a YEAR. And even if it is the correct day, the Necromancer costs Gems, so you can only get it if you are above Level 50. Pair that with the fact that, on Halloween, some younger players will be too busy Trick-or-Treating... yeah, you can see why they'd want the Skeletons to be powerful, to make up for the fact that barely any people will ever get the chance to obtain it. However, the Executioner Skeleton has a second reason to be so powerful. It takes inspiration from a BOSS of the Lunar Overture Event, the Executioner. Even the weakest bosses are supposed to be somewhat difficult to defeat, requiring a plethora of towers to take down. The Executioner in Act 1 had 20,000 HP, and in Act 3 it had 7,000 HP. We can assume that this is the skinned version of the Executioner, and even then, it'd still need to be difficult due to being a boss. Thus, 3,000 HP doesn't seem that surprising, as, theoretically, this character is someone who is designed to be a Boss Fight. Not to mention the fact that, as @Medic576 stated, he does have armor that isn't made of bones. As for why the Jester's Posion can't be resisted, it's probably because he was made after the Nuclear Wasteland 2 Map was created, so they didn't take it into account. The Commander isn't able to detect hidden enemies because he rarely ever attacks. He's not meant to attack, he's meant to give extra damage to other towers. It wouldn't make sense for, say, DJ Booth or Farm to have Hidden Detection, would it? So why would Commander? If Commander attacked more, he'd probably have Hidden Detection. Morter... I have no explanation for it. The Breakers instantly destroying units has a reason, but not an intentional one. Rather, it is a side-effect of something else. You see, the TDS Devs wanted the Breakers to be slightly invincible when spawned by a higher level of Breaker. After all, the fact that a creature is spawning something that is a weaker version of itself and that previously mentioned weaker version of itself appeared earlier in the game, means that the weaker variant might be killed too quickly. To avoid this happening, they gave the Breakers invincibility for half a second when they first spawned from a stronger Breaker. This, however, means they are immune to the Collision Damage of units, and, in turn, means they can instakill units. Additionally, as @championskz7897 and @Ayaya101 have stated, Breakers have to have a reason they're called Breakers. Maybe because they can, well, BREAK, units. Boom.
