If we consider the nucleus and electrons only based on particulate properties, then a hydrogen atom is about 99.9999999999996% empty space. However, we cannot just take a tiny measuring tape to see how big subatomic particles are, as they don’t behave like everyday objects: subatomic particles have significantly more pronounced wave-like properties when we “look” at them. So, when I think of an atom, I don’t just think of a nucleus that is orbited by electrons, but rather a nucleus that has an electron cloud around it. The electrons “dance” around the nucleus kind of like a swarm of bees, where you can’t track the individual motion of a bee, but you can still see the shape of the swarm. It’s not easy to imagine, as we are so used to thinking about everything as particles. But, at the quantum level electrons are spread out as waves over an entire atom or molecule. So, matter is not mostly empty space, but rather a series of electron clouds bound together by the rules of quantum mechanics. @@Electrician2009 In molecular dynamics we use a computational method called force field. This will help us figure out the shape and different properties of molecules using mathematical equations. For example, we can simulate the water molecule, which will show that H2O has a bent molecular geometry, with ~10x of the electron density on the O-atom compared to the H-atoms. This electron density distribution will create partial positive charges on the H-atoms and a partial negative charge on the O-atom making the molecule polar.
