Nah, he is a good guy. This movie does take place in the MCU. Captain America is just unknowingly following hydra orders. He doesn't realize hydra already infiltrated shield at this point already. Gray man takes place right before the winter soldier movie.

As much as i wish Chris played 6, but i'am sure he was ready to break out the "ultra good guy" persona and play such a wildly evil villain with a twisted sense of humor. He seemed to have fun with it and it was probably refreshing.
