You're not the only one getting emotional. I don't know how many times I have listened to the song by now but it gets me everytime. You described it so well by saying it's beautiful and painful at the same time. I think they really poured their emotions into this one. I don't wanna make theories but maybe they felt like their world was ending these past few months and this mv could very well illustrate that feeling while also symbolizing the end of an era and a new start. It's ok to feel bittersweet about this, we are happy that they are coming back after all they went through, but the MV story, the references, the freking empty chair and even the lyrics are heartbreaking.
