You can get Big to appear in cutscenes by mashing the A button in cutscenes in other versions, like on Steam for example

I do it even sonic x covers it too. But basically Eggman learns about project shadow. Found out his grandfather created the being known as the ultimate lifetime. He wakes up shadow who suffered from memory lost only remembering bits and pieces thinking he needed to avenge Maria's death( he was BFF with her his only friend gave her life to save him) Eggman joins shadow and his quest for revenge on the humans. Using him for his own purpose. Eggman learns of space colony arc(which is in space) and the flash cannon the thing that blew up the moon, which needs the power of the seven choas emeralds.so shadow goes out causing chaos and because the whole any hedgehog is sonic. Sonic was accused for what shadow did making him wanted by the police and the others. And so it's basically sonic team trying to stop Eggman and shadow, while shadow slowly regains his memories. Also the yellow choas emerald is a fake and was going to be used to destroy the flash cannon.
