The people in vault four are not performing experiments, they are the descendants of the original scientists test subjects. They are looking after the the test subjects on twelve until they can figure out how to help them. Keep in mind Lucys comment on what her father would feel if she wiped out a community. IMO Betty killed the prisoners their usefulness as a distraction was over.
