I didn't think you taped the bottom of the wrap just above the window, so that any water behind it would drip onto the window frame and down and out.

the pan flash here, is to stop any water that potentially get in to go all the way into the house, the also prevents water that runs down the face of the window and beads back into the siding behind the j-channel from going into the sill or right up against the OSB

The technique of creating the sill and taping should work really well with the Zip system.

I did a lot of research and watched many videos on properly flashing and installing new windows. Everything is perfect and was tone to a "T" as you did here. I installed my first 4 windows, two of which are under a porch roof so they will not even be exposed to weather. After doing the first four I realized I forgot a very important part, I forgot to silicone the nailing flange before nailing in the window. I know this is crucial. So my question is should I take the window out or since they have been properly flashed should they be ok? Thanks

That is not how Tyvek shows installation. They show the tyvek installed first then the bottom membrane then caulked window then sides of window then top of window. Personally i think there are many ways that will work.

They have flashing tape to go around the OUTSIDE of the windows to prevent leaks. But alot of people say the most important is to flash the sills - inside/under the windows. How/why is that? don't you want to stop the water from getting in?

THE IDEA IS on the bottom sill, not caulking will allow water to drain down and not get dammed in by the caulk. Perhaps you've figured this out already, since your question is three years old. And, maybe I don't know what the heck I am talking about.
