Also, there were protesters trying to spotlight climate change at the parade today who also momentarily blocked the route, but unless your looking for it in the local NYC news, you'll likely not hear about it at all.

You don't need a permit everywhere, but if you want to say... shut down a street in the middle of a city & hold a large protest there, you need to get a permit with the police. This is for multiple reasons, like ensuring the police is able to assess how many cops they need to patrol it in case the protest becomes violent (which is illegal), and also for preventing stuff like this from happening. If a pro-Palestinian protester would ask to hold a protest in the middle of a Thanksgiving Parade, the police would deny their permit, because the law calls this a "public disturbance". In some countries, they would also be able to deny your permit if you wanted to hold a neo-N-zi protest or an explicitly pro-Hamas or pro-ISIS rally. By constitutional law, the police is not allowed to deny your permit on political grounds. If you believe the police did so or was simply biased against you, you can appeal to the courts and they will overrule the police's ruling. So, you still have your basic freedom to protest, don't worry :)
