The Bad Apple "riff" is a common occurrence in more baroque/classical music, so it's not surprising. But I 100% believe Toby Fox was thinking about it for that section of Your Worst Nightmare.

Something I want to point out real quick, Big Arms from Sonic 3 also has a part that sounds similar to Complete Darkness and Problem at the end of each loop (First instance being around 0:46 seconds in to that one) and that one came out 3 years before SoEW and 20 years before Problem.
