This is nothing personal but it's something I see in a lot of animations from this song. The female pronouns here refer to the ship itself, not another person, so the ship's rigging came alive and hung the singer's crew before cursing him captain of itself.

No, ships are often referred to as ladies, especially back then. "I set upon the sea to search for phantom sails from tales my mum told me, a ghostly galleon filled with gold, she sails alone, no crew, nor captain's guiding hand can tame the one the sailors call the Shadow." So the singer is embarking on a quest to find a legendary ghost ship called the Shadow, rumoured to be filled with treasure and sail on its own without a crew or captain. When "her rigging comes alive," the rigging is the ropes that control the masts and sails. When "she hung my crew before my eyes," I imagine something similar to when Blackbeard first appeared in "Pirates of the Caribbean: On Stranger Tides".
