Step inside the pitch meeting that started it all. in 2012 the superhero movie revolution was well underway and Marvel was leading the charge, five films into their cinematic universe with The Avengers on the horizon. The sixth MCU film would tie together all the previous movies and lay out the framework for the whole franchise moving forward. But as exciting as this all was, no movie is perfect, and The Avengers, in all of its epic glory, is no exception. Could Thor, Captain America, Iron Man, Hulk, Black Widow and Hawkeye team up to save the world? Sure; super easy, barely an inconvenience.

To be fair I don't think Tony knew the mothership was through the portal, he just wanted to get the nuke through it, away from NY, then have the portal closed. The mothership bit was a bonus.

They do actually explain the fail safe though: Eric Sulvec (or however it’s spelt) explained that people were still somewhat themselves when brainwashed. Eric is the type of Scientist that puts safety measures on his inventions; it would make sense to include a feature like that

I don't think Tony necessarily knew the mothership was there. He was throwing the nuke through the portal so it wouldn't kill everyone in New York and he probably just saw the opportunity to blow up the mothership once he was there.
