As u can see in this video, the author decided to make thermonuclear godzilla and its nuclear pulse weak. So weak that they didn't even hurt FW Goji's skin. If the thermonuclear Godzilla with its pulse cannot even damage the FW, then it will not be able to defeat the Heisei Godzilla either. Moreover, if Heisei will enter his burning stage, he will defeat godzilla from 2-3 aoic breath Like I said, thermonuclear Godzilla is not weak. The author of this video made him weak.
