Honestly, based on how things went down, I think Knuckles is like some collective figment of their consciousness and moral compass. He doesn't actually exist, instead he is just the physical embodiment there to remind them that they need to be selfless (and help the others).

One of the lines he says is "It's no use!", wich became infamous because he says that line almost all the time, and also 'cause it's followed by an very overpowered attack of his, it causes your character to no-flip and die or be send away flying to death sometimes.
