GTA V's Mount Gordo's Ghost and Super Mario 64's Devil Piano are my two favorite creepy easter eggs. At any game.

The Half-Life 2 one, Pokémon X and Y one, Splatoon with the unnerving sounds at the end and Super Mario Galaxy 2 with the spectators watching Mario are among my favorites. Shoutout to FunWithGuru.

In Resident Evil Village, you do meet and kill a maiden zombie at Dimitrescu castle basement. Turns out that zombie was the maiden you played as, in the 'RE8 Village : Maiden'. Her name was Ingrid, if I remember correctly.

The Sonic easter egg is easy to explain. The boss music in the EU and Japan is more funky and fun, and that was the music intended to be played over that screen. The screen, meanwhile, is a message from someone who worked on some of the art in the game - known as "Madin" (not "Majin," that was a translation mistake) - and it moreso translates to "Fun is infinite with SEGA Enterprises". Madin himself came forth to say that there were no demonic connections or references intended. It was just a fun little message from him. The weird face Sonic has in the background is supposedly intended to be a caricature of Madin himself, if I recall correctly.

Scribblenauts Unamsked: A DC Comics Adventure has two creepy easter eggs that comic book fans know. In the first one, if you play as Green Lantern Kyle Rayner, and put a refrigerator next to him, he'll react in horror and fear. This is a direct reference to the infamous moment where his girlfriend was murdered and stuffed into a refrigerator, thus giving rise to the infamous 'fridge a female character' trope we all hate. In the second one, if you play as Red Hood Jason Todd and add Joker next to him, the latter will attack with a crowbar. Not necessarily creepy since Red Hood fights back, but we know that Joker bashed Jason's head in with a crowbar during the infamous A Death In The Family, so of course there would be an attention to detail there. Gotta love how a game about scibbles with the DC brand pays attention to detail in this case..
