To be fair, she is working with pretty limited information. She's spent the past year thinking that Superman was the vanguard of an imminent invasion. And despite his protests that he's not, barely 12 months after he first appears, suddenly ANOTHER Kryptonian shows up out of nowhere (his cousin no less!), openly declaring that she's here to fuck shit up. The two disappear for like a week, then all of a sudden Superman appears again, this time declaring open war on the planet, seemingly validating every fear she's had for the past couple of decades. Honestly, if that was all the information I had in her position, I'd probably act in a fairly similar manner...

Did you forget that in season 1, general lane was the one commanding the operation and he was a good person? Waller only is in control because she released a kaiju on the city and shifted the blame on lane. This isn't the show saying that the goverment is bad, is just waller being a horrible person, like all versions of her.

No, that's not it. Waller's characterization has always been like this, and they cite one of the governments protected rights as the reason of freeing Jimmy. They aren't anti government, they're anti Waller's corrupt government.

Same reason Lex Luthor is chill with Batman and No with superman. "He's human" Waller always looks for the worst scenerios possible and tries to come up with plans to counter it if it happens. And so does Batman. And Waller and Batman know this. That's why she is cool with him even if their moral compasses are not alligned. It's also why they get in eachothers way but don't straight up remove eachother. Since if one finds a better way to stop the worst outcome... it's better for everyone.
