I am confused why the waves still exist (and continue moving) after cancelling each other. The video did talk a bit about this, but if two energies are equal and opposite why don't they just cancel out and equilize everything?

4:30 does the energy get stored in the spring as potential or something when the Waves interferer destructively?

At that point in time when there's complete destructive interference, the medium forms a straight line, this means that the medium is as relaxed as possible so that the potential energy is as low as it can get. This means that all the waves energy exists purely as kinetic energy at the time of complete destructive interference. Note that around (and at) complete destructive interference the medium moves fast.
