In regards to Vegapunks telling Bonney about the pacifist thing. You seem to have forgotten that the gang was split up at the beginning of egghead and got split up again while dealing with York, the seraphim, Lucci and Kaku. Bonney was trying to kill Vegapunk, refusing to listen and afterwards she was preoccupied with Kumas memory bubble, while Vegapunk got captured by York and had to be saved. I think that's a pretty good explanation for why he's telling Bonney so late as well as why they didn't already have a plan, because they were dealing with the York situation during the night.

Vegapunk not telling Bonney about the hierarchy earlier makes sense because when they were talking earlier, they didn't know Saturn was there; so Vegapunk assumed he would still have control and there hasn't really been time since Saturn arrived to tell her until now.
