Sonic's nigh-invulnerable state bolsters even greater speed, strength and durability than his base, alongside the reality-warping Chaos Control ability. That said, I don't think Sonic particularly needs his super form to beat Bowser. As for Ganondorf, Chaos Control could perhaps seal him away, or Super Sonic could send him flying into space where he can't come back. Alternatively, he could use the Excalibur Sonic form from Black Knight- I think the sacred sword of Arthurian legend will most definitely suffice as a holy weapon to kill Ganon. And even without any of those, I don't see it ending in anything worse than a stalemate for Sonic. Don't sleep on the ol' Blue Blur.
