Funny enough if Zarc used the Trap that destroyed cards in hand around the beginning of the duel he would've won easily

With this same argument, if Z-One Summoned Sephylon turn 1, he would have easily won as well. (Sephylon can be Normal Summoned)

How do you prevent the timelords from ending up on the top of the deck, when I enable "don't shuffle deck" when the timelord shuffles itself it just puts itself on the top of the deck

Is it actually considered taking damage if the effect cuts your life points in half? Or is it technically something different?

When I was playing Duel Links my opponent had a monster that turns effect damage into life points and I used michion’s ability to halve life points, and it still worked, my opponent’s life points were still sliced in half Altho a counter argument could be made that in some translations of the sub Z-one says that you take damage equal to half your life points, which in this case would still cause life point gain

It doesn't count. There's no official term for the mechanic, but the Life point change happens via card effect and doesn't revolve around inflicted, calculated damage.
