I always love your work! When I try this, one step I'm going to do is make my copy of the design before doing the shading. Cmd+G that boi and move it to the side for later.

Some stuff can be done using a Shape builder tool, try it out it is much faster than a pathfinder and can do a lot.

I figured it out! somehow my align stroke was to the inside causing it to be hidden.😖

Yes in this case the whole design is on one layer. This is why going into isolation mode is so helpful so we don’t affect any other shapes
