There was a rule misunderstanding with the ref and a bad call was made

Doesn't it state directly in the rule book it's a disablement if you lift the net structure while attempting to score

The intent of this rule is to prevent scoring above the center bar of the goal. Ultimately if you watch matches from across the world, nobody gets called for lifting it with the intent of scoring normally. Hence why I say it was a bad ref call and a rule misunderstanding.

Can the decoupling gear(60 tooth gear) spin freely in both directions, or is it necessary for it stop on the way back?

Yes it can spin freely both ways. The whole mechanism can be used in any direction. The ratchet is the only part that determines which way you can use it.
