I had a very similar problem, my files in the timeline made horribly crackling noises, etc that got worse each time I played that specific audio in the timeline. But I found an easy workaround that works for me, at least. Whenever I minimize the program into the taskbar, and then maximize it, it removes *all* the crackles of bad audio from my project. So I make sure to minimize and then maximize the program just before rendering. Hope it helps someone.
