I hope you doubled your wax ring under the toilet. Because you added tile to the floor you need to adjust for height or you will eventually have a slow leak that will damage the subfloor and make the bathroom smell.

One piece of advice: when peeling up linoleum flooring, heat it up with a heatgun or at least a good high-powered hair drier, and that will loosen the glue up.
