Instead of embedding or leaving the shadow of the attachment, is there any way to actually mesh it onto the crown to have a “3D” look and actually have it sticking out and attached to the crown?

Yes, instead of choosing substrate you choose add under attachments. The workflow is the same.

Finish your model. At the very last step before it says "I am done" go to expert mode, and click fee form merged. Then to "Att", subtract, and load your logo.

Set ditch dies to lowest settings.
