It's called a contingency plan. Think of Suicide Squad. They were chosen to go out on these missions with the caveat that if they get out of line, the charge in their head would be detonated. You can't just be like why send them out in the first place then? SInce there are thousands of Supes now, you need to have a way to control them somehow. Remember Vought is all about the dollars and cents. They have supes with city contracts. It's the same reason Vought created V24 to have temp supes. Just because they originally created Supes that doesn't mean they are ok with what they did. When someone does an experiment, they don't know ahead of time what the results would be. If Vought knew that Homelander was gonna end up being a narcisstic psychopath, I am sure that Vogelbaum would have never created him.
