Honestly, I really felt very sorry for Shin. This wasn’t his fault, and the fact that he’s in immense pain while feeling very sorry for what he’s doing is honestly one of the best things about the film. Poor fella.

Shin Godzilla wasn't evil, the song Who Will Know talks about it's point of view. Basically, Shin Godzilla is suffering, and going through immense pain. After being mutated due to the nuclear waste humans threw into the ocean. Shin Godzilla in a way punished the humans, for making it what it is. Shin Godzilla wanted to give them a message, so it destroyed Tokyo.
