so we can say that the very structure of things is maintained by energy residing there. Not only the bonding energy but somethings other than that, too.

The mass of anything is equal to the mass of the fundamentals particules plus the mass due to the energies associated with them wheather those are bonding energies or kinetic energies or thermal...
