I've put soil in my net cups and used that instead of rockwool. Then you can just plant as is.

If I’m not mistaken aren’t you supposed to black the outside cup so algae won’t form? Or since it’s a cup it doesn’t have time to form because you add water often?

Peppers will make roots all along the stem too so you don't have to worry about planting deep. You can also make cutting with your favorite plants. I do use a little rooting hormones but its because I have them for other plants. But if kept moist, it should root on its own.

True, just if leaves get into contact with soil when watering you increase the chance of disease, so if you have a short plant and you can't bottom prune you might not want to go over the top

I have a question about the plant its self. Ive had a few peppers Ive grown where the leaves taco and wrinkle like this one. Is this just how it grows or is this telling me something?

The leaves of this plant look exactly like my hydroponic ghost peppers (curling and bumping)! I thought this might be a virus, or is the nutrient concentration too low? Is it even a problem? You do not seem to care too much about it? I am using Masterblend with the recommended concentration for fruiting plants, which gives an EC of ~2.1 mS/cm with my (chlorine-free) tap water. The pH was adjusted to 6.0. Can I fix this without putting the plants in soil?

It could be due to multiple reasons. The first is imbalanced pH, but yours is at 6, so it should be good. Next could be nutrients lockout. Try clean up your system, run the plant through only fresh water for 24 hrs to clean up the roots. If there are dead roots, remove them as well. After that, feed it a half strength mixture for a few days and it will recover. The old leaves will not heal, but new leaves will look fine. You can pull the old ones off. The plant in this video had pH issues, but I didn't care because I was going to put it in soil.

Are you growing in a grow tent/poly tunnel with perhaps not enough air flow? So many variables... Great question.
