That water in the boat is Bilge water, it comes in from the stuffing box (where the propeller shaft goes from the engine to the boat hull) or any water spilled on board. You should turn the bilge pump on to get rid of it all the time. Also maintain that stuffing box to make sure there are no major leaks, otherwise you'll walk to the dock to find your boat sunk in the water one day.
