We do this to symbolize the fact that our joy is not complete because we no longer have the Beit Hamikdash - the Jewish Temple which stood on the Temple Mount. Years ago, at a friend's wedding, the groom asked the guests to remain silent and seated for a few moments after he breaks the glass. Breaking the glass isn't the signal to jump up and celebrate. It's the signal to recall what we've lost and to reduce our celebration because of it. I took this lesson from my friend's wedding and asked the rabbi to make the same announcement at my wedding.
