I think honestly what happens after the duel they probably have Dooku in tow when they all get captured by Grevious. The fight goes the same way and in the confusion Dooku escapes with Grevious to Utapau. Obiwan, Anakin and Palpatine return to the surface like they did in the movie only the plot changes when we go back to the Seperatists. Perhaps Dooku tells Grevious that Lord Sidious is actually Palpatine and he has just betrayed them.
