Well, obviously, I can’t cut them out entirely. If I did that, so much would change. The god tree was what created chakra in the first place, though I must say, it would be interesting to dive into a world where only Sage Chakra existed, and before you say “Impossible, you need actual chakra to mix with it”, I would remind you that canonically Sage Chakra predates actual chakra as the Toad Sages were using it before Hagaromo Otsutsuki introduced Chakra to the world. But still, I’m not going to tell that story today. Instead, I plan to remove their influence past what we require to get chakra up and running. So, that will likely be sometime after Kaguya eats the chakra fruit, but we’ll likely stop them there, likely opting to have the god tree destroyed by Hagaromo instead of absorbed by Kaguya. That sounds like the best way to do it. That way, we can maintain the continuity without changing much, isolating the Tailed Beasts and removing them and only them from the story. Ooh. I’m excited already. So let’s get into this. But first…

Amagi is one of the best Naruto fanficiton writer ever. The scenarios are fun, the narration and language is easy to listen, most of your worldbuilding sounds logical in-universe, and most importantly, the story is an engaging mix of "tell" and "show" because while the narration is mostly "tell", the entire video is a nice "show" to compliment and to let us viewers imagine the scenes in our heads.

One thing I want to mention, is that it's very possible that Naruto and Sasuke - like Madara and Hashirama in this au - would unlock so6p powers. Meaning it'd be a Naruto without Kurama, a Sasuke possibly without EMS and Toneri versus Momoshiki which I believe is a win. However when put against Isshiki they'd fail as they wouldn't have anything as strong as Baryon mode to counter him.

I personally would like to see Toneri displeased with the Hyuga and falling to darkness. That way, instead of Orochimaru taking him, he leaves with Orochimaru of his own volition. However, his past bonds from the academy would keep Naruto and Sasuke alive. Being raised by people would have taught him empathy, protecting the earth from total annihilation. He then becomes the main antagonist of the series.

I feel like there wouldn't be precisely a "main antagonist". The "Boruto" (Or, rather, "Shippuden") era of this Tailed Beast-less AU would be "Toneri", where he would be some sort of a conflicted protagonist, swinging between hero and anti-hero. Everything would start like you said, but after noticing his irritation with how different the Hyuuga treated him compared to how Sasuke and Naruto were treated by their respective families (Sasuke more so because he has a whole clan behind him, yet none of that worship happened), Toneri would make an attempt at staying out of home as much as possible, with Naruto, Sasuke, and other characters helping him whenever they could. The Hyuuga household would eventually found out and barred Toneri from interacting with other kids his age, sparking a deep-seated hate for the Hyuuga household. Hiashi is still the main Hyuuga leader, but he's a politically tied concerned father forced to ignore the obvious signs of discontent Toneri is showing. The Hyuuga council would be much larger and more powerful, since the Main and Branch Hyuuga divide did not precisely happen, and thus Hiashi's own power is more limited. Still, he had Toneri play with Hinata and Hanabi whenever he could. He would be the spark of light within his brooding darkness. Main antagonists would be the Hyuuga council people, who basically steers the clan into what Uchiha was about to become in the main timeline. The Hyuuga is much larger than in canon because due to this AU's Byakugan being a dominant gene, coupled with the lax regulation regarding marrying someone outside of the clan (unlike the canon Habsburg-ing that happened in the Main Branch, and the cursed seal deterring most people from marrying a Branch Hyuuga), the Hyuuga clan is much larger than canon, easily making almost a tenth of the entirety of Konoha, which also means every 1/10 men in Konoha having the Byakugan, AND some sort of clan training (think at least 9/10 being Genin-level). Tense relationships tip-toeing around a full-blown coup d'etat or civil war, but the combination of Senju-Uchiha clan, and Minato and Fugaku's leadership keeps it at bay. They also let the Hyuuga worship Toneri because intervention would lead into a civil war. Eventually the Hyuuga council found out that Hiashi had been allowing Toneri to play with Hinata, and thus he was sent into a suicide mission. Minato and Fugaku didn't allow the mission to pass but Hiashi took it in an act of spite. He told Toneri, Hinata, and Hanabi on what happened, and after an intervention by Minato, they would then stage a scenario where the three ran away after hearing Hiashi's death. Jiraiya would be employed to hide and train them. The problem now, is that Toneri was furious. The single speck of light in his life was snuffed by the damn council. During the scenario, Toneri abandoned the scenario for a bit to rampage and murder a lot of the Hyuuga elites, including half of the council. Jiraiya and the others he was supposed to join with disapproved but said nothing. The council will be out for blood and spun the story of Minato, Fugaku, and whoever's in charge of the Senju (probably Tsunade) then were conspiring and staging the attack, corrupting Toneri's mind yadda yadda yadda. Civil war eventually happened, but for a different reason. Jiraiya led the three around for a bit, but Toneri let his own anger cook and eventually became similar to canon Sasuke. After a particularly nasty argument with Jiraiya not wanting to train him solely for revenge, a fight broke down which left Hinata and Hanabi gravely injured, and Toneri gave Jiraiya a choice to either fight and kill him, or rescue the two before they bleed to death. Jiraiya took the latter option. Orochimaru finds him again and offers him a second chance, which he accepts. Toneri would've eventually attacked the Hyuuga again, but before major damage happened, the cursed seal was used for the first time in ages. The stray jutsu ruined the Uchiha clan's area majorly, causing casualties. Fugaku snapped. Minato failed to calm him down, causing a battle between him vs Fugaku and a whole lot of his clansmen, and the badly injured Yellow Flash ran away. Civil war happened, Naruto saved Toneri and Sasuke while Minato (with the help of Kushina) employed a mega Fuuinjutsu to lock Fugaku, Itachi, and Sasuke to 3v3 the remaining Hyuuga council members (Think Konoha Crush's box but even stronger). Naruto thought this is not right and, with the help of his friends, fought Minato to drop the seal. The extremely injured and tired Minato was pretty much equal to the lot of young kids, especially since he can't use big jutsu for fear of ruining the village any further. And then... uhh... I got into a half-hour writing spree on this and then my sudden bout of inspiration crashed and died. Aheheheh...
