Most unrealistic part of the animated series was the American president telling the government to stop hunting a minority population without any external pressure.

The death of Morph set the tone for the series. This was serious stuff. If a hero dies early (even an obvious red shirt), it makes the fights in all of the subsequent episodes much more intense.

They made morph a lot more likable in X-men 97

Actually, Morph did originate from the comics except he was named Changeling and he changed to Morph once Marvel learned that DC had used the name for Beast Boy. Later on in the X-Men cartoon, Morph did return as a villain who was scarred by memories of his supposed death but he got better as time moved on.
